Hi,

To quickly add a feature to your sequence use these steps:
    Select the region you want to add as a feature.
    Switch to the Map tab, then click on the Add Feature button on the toolbar.
    Choose a suitable feature type (we enforce GenBank standards with MV 10.0 to make sure any annotations you create are valid for all applications) and optionally create one or more qualifiers (use /note if you want to add free-form comments).

The feature will appear on the Map in its default appearance state - e.g. CDS feature are blue arrows. Double-click on the feature if you want to change its appearance using the symbol editor - you have a lot of control over the colors, shape, text, fonts, location etc of the feature. You can force it to appear above/on/below the sequence or on a specific level. If you just want to mark a region, the rectangular box or double arrow might be ideal.

You can zoom down to the residue level in the Map tab if you need that level of detail (click on the little button in the floating graphics palette window). One limitation of MacVector is that if you place a feature exactly on the sequence line, it will cover up the residues (unless you choose a "no fill" option in the symbol editor).
