MacVector 12.5: Creating alignments with T-Coffee and Muscle

With MacVector 12.5 we’ve added additional multiple sequence alignment (MSA) algorithms. Muscle and T-coffee have been added to the Multiple Sequence Alignment editor complementing the existing ClustalW algorithm. We’ve wanted both of these for a while now and judging from the results of last year’s survey so have many users.

What's New in MacVector 12.5?

The most important additions to MacVector 12.5 have been a series of improvements to the add-on Assembler module to handle reference alignments of large numbers of next generation sequencing reads using the popular Bowtie assembler algorithm.You can find more details in blog posts here and here and on the Assembler product page.
<br>
<br>The main MacVector product has new Multiple Sequence Alignment algorithms (Muscle and T-Coffee), rewritten auxiliary editor windows and numerous enhancements to the single sequence Editor and Map tabs. More details are in the MacVector 12.5 Release Notes.

MacVector 12.5: Interface improvements and redesign

With each release of MacVector as well as adding new features we continually redesign and rewrite many existing parts of MacVector. This is done for a number of reasons. For example:
<br>
<br>to accommodate changes in OS X, where generally with every major release they make major changes under the hood.
<br>to optimise workflows, where we try to respond to user feedback and make analyses both easier to use and quicker without removing any functionality.
<br>to redesign dialogues and tools to make them easier to use whilst keeping all the options for the power user.
<br>to take advantage of new OSX features to make life easier.
<br>As a recent example you can now run a primer analysis and literally drag and drop a primer pair or their product to the sequence window to annotate those features to the sequence.

MacVector 12.5: Creating reference assemblies with Bowtie

With Assembler 12.5 our developers have come up with an affordable and straightforward solution for assembling and visualizing your NGS data. Generating sequencing data is cheaper than it has ever been, however, with this increase in data has come a problem with analysis. Assembler will now create reference assemblies with just a few mouse clicks using Bowtie.

MacVector 12.5: Sequence Assembly made easy.

Assembler has always made it easy to assemble your sequencing projects. It hides the complicated algorithms and provides a point and click interface to show you the results. With the release of MacVector 12.5 the range of tasks that Assembler will perform has been greatly extended. Now with the addition of high throughput reference assembly using the popular Bowtie algorithm, Assembler can now support the alignment of many millions of NGS reads against genome sized references.

Are you teaching a Molecular Biology Course this year?

Many MacVector users don’t realize that we offer FREE licenses for teaching purposes. If you or your lab owns a license of MacVector 12 with a current maintenance contract, you are eligible. If you are teaching a course this year and are in the process of preparing your course content, consider using MacVector as a teaching tool. All we need is the course name and number, start and stop date of the course, and the number of seats needed. If you are interested in this, but your license is older, you can upgrade it at a fraction of the cost of a new license. You are then eligible for teaching licenses. Contact sales@macvector.com if you are interested.

The default settings for Primer3 do not actually check for whether a primer will bind at multiple places in the template. To turn this on use the PRIMER vs PRODUCT setting in the PRIMER BINDING tab (the Primer3 parameter is “PRIMER_MAX_TEMPLATE_MISPRIMING”). The default value is -1, which means do not check. Change this to 1 to start checking, or increase the number to increase stringency.

MacVector, Assembler and network licensing

We recently changed the way that Assembler network licenses are shared out to make it easier for many users to share a single license. Previously an Assembler license was checked out whenever you loaded MacVector with Assembler. However, now an Assembler license is only checked out when you start a new assembly project or open an assembly project. Thus leaving it free for one of your fellow users if they need Assembler. This means that a license can now be shared a lot easier than before.

We’ve recently introduced a new feature to make using a network license much more flexible. Network licenses are great for sharing licenses amongst a large number of users. However, if you are not physically located in the same building (i.e. connected to the LAN) then it’s not straightforward. For example if you want peace and quiet to write that paper at home or you are at a conference. We aim to make life as easy for the user as possible and so we’ve just introduced a new option for such users.

MacVector has always given the user great control in being able to customise the map’s appearance. By default the label will show the full text description of a feature and all its qualifiers (see the first metatag in the list below). However, the label can contain whatever text you want it to display. Obviously you do not want to waste lots of time changing multiple labels and so MacVector has metatags to define the information that is placed inside the Label. For example using the code below will show the name and location of a feature.

Copying subsequences from larger sequences.

Sometimes when working on a small subsequence of a much larger sequence it is easier to take that section and make a new file. It is also generally useful in such circumstances to preserve the original numbering. For example if you want to analyse a single gene, but still keep the numbering in the context of the full chromosome or genome. With MacVector whenever you copy a section of a sequence then paste this into a new sequence it will preserve the numbering.

We’re also being generous to new users and giving anybody who purchases a new license of MacVector an extra 10% discount AND a free copy of Assembler.

Sometimes it is useful to sort, or cluster, an alignment according to the similarity/identity of its sequences. With such a sorted alignment you are able to more easily visualise closely related sequences as they will be together in an alignment with more distantly related sequences being much further apart.

As mentioned in a recent post MacVector has a powerful feature called Subsequence searches. This function allows you to keep a library of sequence pattern matches, using a powerful nomenclature with up to three parts, and quickly scan protein and nucleic acid sequences with this library. .Although MacVector ships with a number of collections of interesting sites of both proteins and genes you can easily create your own subsequence files.

Error 500 when installing MacVector

With some operating systems buying a new computer can mean days migrating all your data and applications over. However, with OS X the Apple Migration Utility almost completely removes the hassle and the pleasure of your new Mac is not diluted by the pain of migration!
<br>
<br>However, this utility is not perfect and sometimes when you have imported your applications and data from an older machine the permissions are not set correctly. For MacVector this may mean that you cannot write to the /MacVector/ folder even though you have Administrator privileges. This will manifest itself with a variety of symptoms but the most common one is seeing a “ERROR 500″ when trying to activate a license.
<br>This error message you are means that the installation process/license activation (i.e. YOU!) does not have permission to write the license file to the hard drive.

New features in the upcoming MacVector 12 release.

We’re hard at work with our MacVector 12 which will be out toward the end of the year. This is a little longer than our usual six months since MacVector 11.1 came out. However, this is a big release! There has been a rewrite of various interfaces with the aim of making them more accessible to new users and for making cloning and constructs easier. It is also focused on increasing the performance of all graphical aspects of the interface. For example the map view has been completely redesigned and rewritten. Graphical overviews are the easiest way to visualise your sequence and in MacVector 12 even very large sequences with a rich level of annotation can be visualised and navigated easily.

The volcanic ash cloud covering most of Europe is a timely reminder of just how powerful nature is. With the disruption to air travel it’s also a great reminder of just how most communications can be done without meeting face to face. Whereas it is always nice to meet with MacVector users, any such visit inevitably involves substantial travel. With the tools available now, there’s almost no need to travel. We’d prefer to keep our travel costs down (&amp; our software!) and the cost to the environment. We’re also sure you’d prefer to be in the lab, rather than being sat in a meeting!

Hidden labels in the Map view?

We made a whole slew of graphical enhancements to MacVector 11.1. Most of these were intended to increase the performance for viewing the graphical map of very large sequences.
<br>
<br>One of these hides the labels of features when you are showing a heavily annotated sequence. However, in hindsight we set the default value for this to be too low! We'll change this for the next release but if this annoys you, then change the default to be 1000 instead. To do so go to the MacVector Preferences and change the value in the Map View preference

What’s New in MacVector 11.1?

As mentioned in the last few posts MacVector 11.1 is a release designed to consolidate and 'tweak' the many new features and changes that have been made over the last three years. In the main these changes are designed to simplify and speed up many common workflows as well as providing better integration with OS X and improving performance. However, there's also some longstanding bugs that have been fixed and as usual a great deal of these changes have been made in direct response to users' feedback. On that last point, as ever we encourage you to let us know what you think about MacVector, and whereas we always welcome emails to "support@macvector.com" and phone calls, we will be running a survey towards the end of this month to elicit feedback. The last survey we ran was quite a while ago now, and we got a some extremely valuable feedback. Incidentally we offered one of the new video iPods for one lucky winner last time, what cool new device from Apple could we offer this time.....!
<br>
<br>We've mentioned a few of these changes over the last few posts, here's an overview of the notable ones.

Auto Annotation in MacVector 11

How often have you received or downloaded a vector or other DNA sequence that has no annotations? New to MacVector is the ability to annotate a bare sequence, based on a library of template sequences.The auto annotation function will scan a folder full of existing annotated sequences and automatically add matching features to the bare sequence. Not only does the algorithm add the features, but it also copies the appearance information of the matching features so you can be assured that e.g. an ampicillin resistance gene is always a blue arrow, an M13 origin is always a striped red box etc.

MacVector 10.6 has just been released, which has a new VectorNTI database browser that allows MacVector to import sequences DIRECTLY from your VectorNTI database, without any need to copy or archive files. All sequence features and related information are preserved. MacVector follows the Genbank format for the features table and is always kept up to date with the latest Genbank release, so where possible MacVector will also migrate any old and deprecated features information contained in the VectorNTI file into the current up to date features nomenclature. This release also includes enhancements and optimizations to assembly algorithms.
